RNA studies including:

Circular RNAs, MicroRNAs, tRNA Fragment, mRNA and Long-linear non-coding RNA molecules!

I have investigated circRNAs biogenesis, differential expression and isoform structure and have developed methods to do circRNA specific functional assays. I have also experience with generating synthetic circRNAs to sponge microRNAs or express circular mRNAs.

 

Our microRNA studies in breast cancer showed miR-302 cluster maintains the stem-ness state of the cancer stem cells.

 

I have developed approaches to synthesis artificial gene circuit for gene therapy triggered by tRNA fragments.

Long-Read Sequencing

Nanopore Long-Read Sequencing is a revolutionary technology in molecular biology, enabling researchers to accurately and efficiently sequence DNA and RNA molecules in real-time.

I have mastered my skills in Nanopore-based DNA/RNA sequencing and how to develop Nanopore applications to address challenging questions in molecular biology and biomedicine. These include and not limited to full-length circRNA, mRNA, and direct RNA sequencing. I developed circNick-LRS and circPanel-LRS approaches to specifically sequence circRNAs using this technology. These methods are published in Nature Communications.

Additionally, I have gained knowledge in profiling DNA/RNA modifications directly across the genome and transcriptome is a powerful technology that reveal one of the complex hidden layers in biology and address many of the questions related to the mechanisms of diseases and also in basic biology research. Mapping the methylation patterns and how it regulate gene expression is the benefit of such technology and optimized pipeline. 

Additionally experienced with:

  • 10X Genomics-based single-cell sequencing applications and developing protocols for RNA quantification at the single-cell level in complex projects.

  • Substantial experience and background in designing CRISPR Cas9 and Cas13 based strategies including KO and KD studies of linear and circular RNAs.

  • Familiar with IVF technique and skilled in managing transgenic mice lines.

  • Familiar and skilled with most of the molecular techniques including all types of cloning, IP, NGS library preparation, Immunostaining techniques, etc.

  • Bioinformatics and data analysis including DNA/RNA and circRNA NGS and CLIPs data analysis, and using R scripts and Graphpad Prism for fundamental analysis.

  • Skilled in pluripotent stem cell handling and neuronal differentiation.

  • Experienced in handling Primary cell culture, Neuroblastoma cell lines, and cancer cell lines.

  • Managing all projects in a dynamic and interactive way using available local and online tools to keep connections and stay punctual.

  • Developer, and tool designer for functional study experiments to answer complex biological questions.

  • Entrepreneur and creative biotechnologist to learn from nature and adjust the available tools to address unknown biological pathways or the cause of the disease.
